Kodiak 450 stalling out in mud holes

2009 Kodiak 450 IRS, Big Gun Eco exhaust, jet kit, UNI filter, AMR stage 3 rev box, EPI clutch kit & 1mm shim.
When I'm in a mud hole or any somewhat deep water with the throttle pinned it seems to be fine then it'll spit and sputter then usually stall (95% of the time).
I've checked all my vent tubes - there Ok.
I've checked all my electrical connections and apply die-electric grease to all connectors.
I've checked the air box - no water or moisture in it.
I'm kinda at a loss with it. It didn't do it for the first 1400km (I've owned the bike since new) then it decides to just shit it's pants in a mud hole one day.
Just looking to see if anyone else had run into this issue and if so has anyone figured it out? Any info or things to try would be greatly appreciated, thanks.
